Yes, Malfesto's magic works regardless of anything worn the scanner is more to hide him casting his spell so as to catch them unaware.

Are they still sentient?
What do they see and/or feel?
Is the change permanent?
Who is this owl to feel the need to turn everyone into books?
How is this library still running if no one is using it to actually read?
And what knowledge do the books contain?

They are aware of the situation, but can't perceive the outside world unless they're being read: in that moment they can watch and listen to the one reading.
The change is reversible, if you read the book from start to finish they'll get free and forgot about everything that happened.
The owl is a very curious librarian eager to discover other characters stories, to do that he turns everyone into books (while not being very mindful of the consequences).
The library is created by his magic, it is not an actual library. He travel trough different universes and create it ad hoc to get the main characters he's interested in.
The books contain all the life, story, loves and deepest secrets of each individuals :)
