I'm pretty sure all you would need to do to avoid being mistaken is poke the tip of your wing above the waves.
Assuming the ship can handle the waves which I'm assuming they can since you seem like a very kind dragon they'll be able to identify you instantly and steer clear as a result.
I really like Dragons, so if I had a method of breathing underwater I'd dive right in to be with you. Dragons are great.
